I bought philatelic items from a seller on August 1 that were shipped through eBay International Shipping. They arrived badly damaged today. They look like they got very wet and are now water stained and smell of mould. I sent photos to the seller, who issued a partial refund and told me he did not want them back. He refunded the full purchase price, but not the full shipping amount (told me that he refunded the amount he received). How do I go about requesting a refund of the rest of the shipping amount?

Did you open a 'Return request' from your Purchase History? If you did, then go back to your open request after 4 business days have passed ... and ask eBay to step in. eBay will refund the rest of your payment.
If you didn't, then do it now ... OR you can request a refund of the remaining amount from your credit card company.

Will this work even though the seller refunded the amount he received? The shipping amount I did not receive must have gone to the eBay International Shipping site, and not to the seller.

The seller only receives the shipping amount to send the package to the EIS hub. So the rest of the shipping you paid can only be refunded by eBay. That's why EIS returns have to be processed through eBay's return system. If you open an eBay case then ask them to step in they'll refund the rest of your money.

eBay will not let me open a return request because it says the seller already gave me a full refund. The seller did not give me a full refund - he did not refund a good part of the shipping. Is there any way to contact eBay directly?

You realize stamps that recently get wet...just put them in water and dry them.
They will be unused but no gum. If they are used...they are used.
Never received stamps that got stained and smelled of mould that were no longer good...some water and drying out the stamps they will be fine just no gum if they were purchased mint never hinged with gum.
I would say you got a deal getting a refund and got to keep stamps.

Firstly, the amount was not a few dollars, but over $14.
Secondly, the items are not stamps, but postal history material from the late 19th century. I'm sure you know what postal history material is.
Thirdly, the items took almost a month to get here. The package had got very wet and the individual plastic sleeves each letter and envelope was in had a goodly amount of humidity in them. I took photos of the sleeves showing the damaged items and the humidity and sent them to the seller. The seller did not want the items back as they are ruined.
Fourthly, if I purchase MNH stamps with original gum, I expect to receive MNH stamps with original gum, not stamps that have been water-soaked and no longer have their original gum.
Fifthly, I will not be keeping the items as I certainly would never add mouldy, smelly material to my collection.

I have been in contact with an eBay agent who hand processed the rest of my shipping refund. Thank you to all who made useful suggestions.
