How does shipping work when shipping a package from a different city? I can’t find anywhere in the eBay app or website to change the “ship from” zip code. Can I just use my zip code instead, and will they charge fees for that when I drop it off? For reference, I’m talking about Houston, shipping from San Antonio.

Enter the address you're shipping from (you don't have to overwrite your usual Ship From address; you can add an additional one and just select it as needed), and then your postage will be calculated from there as the origin. (If you're mailing from a town in which you don't have an address of your own, use the address of the post office from which you will be shipping.)
The ZIP Code of that location will show as the Ship From ZIP location on your mailing label. (It is not the same as the Return Address, which can be completely different; that is only the location to which the package will be returned in case of problems.) The Ship From ZIP is shown on the label to indicate the source from which the prepaid postage label cost was calculated.

The shipping location is specified in each individual listing. Go to that listing and edit it to change location.

If it is an existing order, I would just go to Pirate Ship and buy a label there and enter the tracking into the Order.
And if this is going to continue to happen, you can bulk edit your listings with the Bulk Editor and change the Item Location to match the zipcode you are shipping from.

If you're talking about shipping from a neighboring city or town from your location, the chances of it being in a different zone and having the shipping price difference is probably unlikely.
I print my labels with my home zip code as the "ship from" address but if I miss my carrier picking it up, I ship from other cities or even a different state (40 miles away) and all are in the same zone.

Hi @archtropolis . USPS primarily uses the first 3 digits of the zip code to determine zone, but they also threw an additional wrench into the mix a couple months ago when they changed some of the online rates based on zip code, not zone.
For both of these reasons, it's best if you update both the listing and the shipping label if shipping from somewhere else. If you don't, USPS APV system will catch the discrepancy during transit and charge a cost adjustment a few weeks later. You cannot pay the difference when you drop off at the retail counter if the label is purchased online.
If this is a one-off, then you may just want to update the location on the listing to make sure the buyer is charged the correct shipping rate, then purchase the label elsewhere like pirateship.com so you can choose a different ship-from address without the setting sticking.
On eBay you can edit the ship from address (and keep your return address if you like) as shown below, but you'll have to change it back before you purchase the next label.
If this is a change for all packages, you'll want to make changes to your account and all listings.

First go to this page under your account settings and update all relevant address fields. The next time you go to print a label, click on edit next to your ship from address on the right side of the page to make sure the updated address is showing before you purchase the label. If you don't see the options below, click the link on the top right of the page to show advanced shipping options.
Don't forget to update the location on your listings. Go to your active listings page in seller hub, select all listings, click the edit button in the menu above your listings. From there you can use the bulk editor to change the ship from zip code on your listings to ensure accurate rates when calculated shipping is used.
