Anyone using third party shipping solutions like ShipStation or Shiprush? 

I was advised to look into these by Fedex after lengthy disussions with them about all the surcharges they add in afterwards. (after Fedex quoting only the base rate on the ebay ship window)

FedEx does not quote only the base rate in the eBay label flow.

There are only a couple of situations for normal shipments where surcharges (some Smartpost non-machinable or some FedEx Additional Handling) that will be added that can't be specified in the eBay label flow.

I have no input on the third party options - eBay FedEx works fine for me - but others seem to like those 2 options IIRC.

What kind of software are you shipping? Is there any reason why a plain old First Class Package shipment via USPS would not suffice?

Use GarageSale to manage eBay listings.

Sometimes use Pirateship for labels - depending on what type of eBay account I am using. A eBay account that is not Top Rated gets a better deal than eBay labels. Also sometimes use it for Top Rated accounts as Pirateship offers cubic pricing while eBay does not.
