I’m out of town and turned on my vacation setting. I have a few sales that say “shipment overdue” even though they sold during my away time. Is this going to affect my rating?

Ok, we're talking about 2 different things here.........your setting worked correctly. As said above, on the non hidden vacation setting, ebay is supposed to extend the handling time automatically.....to the return date chosen. So if items are mailed the day a seller returns, there should be no dings.
Huron states there are problems now with that setting, but that's what's supposed to happen as I understand it.

I made a purchase yesterday that had a note that the seller was out until Aug 14th and that shipments would be delayed.
I made the purchase and it told me that I should receive on the same day it says the seller is out till.
I knew this couldn't be right since it was noted at the top of the listing the seller was away.
I got an email from the seller this morning apologizing that they were out of town and it shouldn't have allowed me to make the purchase and that they wouldn't be able to ship until Aug 14th.
I told the seller I knew they were out and that I wasn't worried about it not shipping right away to help put their mind at ease.
This has got to be another eBay glitch!

Gotta love it when eBay coding errors continue to be passed off as another.........................................

The first time I put my store on vacation I came home to about 15 late shipments and upset customers. I didn’t realize buyers could still make a purchase even though the store was closed. So now I’m ultra careful to check the box that says “Do not allow sales while I’m away”. Or maybe I DONT check the box that says “ Allow sales while I’m away”. One or the other. I don’t do auctions, so this would apply to BIN only.

The vacation mode in the past did not extend your handling time...you had to do that.
With the new time away mode, it is supposed to extend your handling time if you choose to keep your listings visible while you're gone. Apparently, it isn't working right now.

how do you hide the listing?

go Seller Hub overview page........look for the Seller tools block and Time Away is at the very bottom, click on it and it gives you the choice to hid your listings......

We just got back from vacation and had completed the Time Away according to the ebay instructions. Ebay DID NOT automatically adjust shipping time AND our Performance rating for late shipments was triggered for every sale that occurred in our absence! The performance tab says that eBay may contact you about your handling times and shipment times if your late shipping performance rating goes above 7%. Our ours was 0% and now it's 23%!
The eBay help pages that describe how to use time away clearly say that the shipment time is adjusted. So being penalized it's extremely unfair. I don't know how old those helped pages are. You think they'd be updated if that's no longer the policy!

You're going to have to call ebay and get the "glitch" reported.........and hopefully the dings removed.

I just went thru the Chat. They referred me to a new dashboard at eBay.com/Sellerhelp
There is a link there to dispute a performance defect. I had to fill it out for each item individually - which was a bit of a hassle - but I got form emails back from eBay within about 30 minutes saying that each of them had been approved for removal. (Thank goodness!). Will take a few days for removal to show up.

Not completely right.
I had a clothing item on my watch list recently, it said seller was away until August 11th (purchased August 6th), it shown estimated delivery date of August 9th-11th.

The thing is that they are supposed to automatically extend the handling time......based on your "away" date......so that you don't have to mail until you return. So, presuming the items were bought during the "away" time, they shouldn't be overdue.......
That said, there are some exceptions..........2nd chance offers, etc. and that it may take a few hours for estimated delivery times to update.......so not sure if any of that applies here.......
@dhbookds @jpwest13 Hey there! Tyler asked me to have a look at this and I have some info for you. Time Away should adjust the handling/estimated delivery dates for the seller.
There is a known bug right now though that's not reflecting the correct estimated delivery dates. I've gone through this thread and pulled out sellers reporting this having recently happened to them and added them to the ticket.
In the meantime though, sellers should be able to appeal any defects they receive due to this by going here: https://www.ebay.com/sellerhelp
