You can do a partial refund from PayPal, but I don't think it will close the return ... if the buyer is satisfied with the partial refund, then you shouldn't have a problem with doing it through PayPal. But, if not, the buyer can escalate the return ("Ask eBay to step in"), and eBay will refund the balance.
