I am just looking for "proper ebay etiquette " on this matter. I sold an item, shipped ( which tracking says was delivered) , and left feedback for the buyer. The buyer emailed me saying that they did not receive their item and requested a refund. The buyer also opened an Item Not Received case. If i deny the refund, as i have proof of delivery, what can i do if the buyer leaves negative feedback.

Enter your tracking number in the case. Then call eBay and have it closed in your favor. If the rep won't do it right then, call back.
if they leave a neg it can be removed.

If the weather was bad when it was delivered, and if the postal carrier was new or a fill-in, he/she may have left it at another, unused doorway, in a garage, or even any car that may have been in the driveway, for days. Tell them look around carfully and ask who was or was not home on the day it was delivered. The more questions you ask the better it looks in your favor.

You Can appeal the Feedback and it will be removed if you are proven correct

My Daughter had a package delivered Saturday by FedEx and he left the package at the back door.
You never know where they will leave a package.
