It looks like eBay may have corrected the problem with dimensional vs. actual weights in their shipping calculator. I just ran some numbers for a package I know will be charged dimensional through the eBay calculator, as well as the UPS and FedEx websites. The retail rates shown on all three were absolutely identical.
I hope that remains the case when it comes time to print the label.
