I have an item that is heavy, and fills a large flat rate box. I have shipping set for a large flare rate box.
I have a customer who ordered 3, so it will take 3 large flat rate boxes to ship their order. But eBay only charged them for shipping 1 large flat rate box. Combining them into one larger box will cost over $80 in shipping by weight.
1. I messaged the customer about the situation, offering to refund the entire order, or ship the one and refund the other 2 and they can reorder separately. They asked if I can invoice the additional shipping. Is that possible after they have paid?
2. Is there something I can change in my listing so this doesn’t happen in future?

I will have to assume the item has multiples available, so a customer can buy more than 1 of THE SAME LISTING? If so, yes there is something you needed to do...
Edit the listing and add a shipping fee to the 'each additional item'.
Since you didn't- you should honor your mistake as it is against ebay law to 'ask' for more money after a sale (and cancelling/refunding for this same reason is a no-no as well)

On multi-quantity listings, you should always account for a buyer purchasing multiple quantity. Did you set the shipping charges in the listing to add a certain amount for each additional item? If you didn't, then update your listing as soon as possible.
Regarding the customer who purchased 3 heavy items from the listing, I would just honor the transaction without charging the buyer anything extra. Treat it as a learning experience.

eBay did not charge them, you did (or in this case, didn't) as indicated in the other post, when selling multiples, you need to fill in "Additional Items" for shipping.....
that being said......
Personally, I would just "eat" my error and ship.....
