I recently purchased an item which thereafter was cancelled by the seller since no stock of the item was available. For the refund, I already received a notice from Paypal, but ONLY for the item cost, not including the shipping fee that I paid.
How do I get refunded for the shipping cost? According to the seller, shipping costs go to ebay so I should report to ebay.

You're seller is Lying to you, seller is responsible for returning all monies to. Tell them you expect All Funds to be Returned to You. If they fail to do so, open a case with ebay. When you're you have all of your monies returned to you, leave the weasel a Negative for trying to Steal from you. Make no mention of feedback when you contact the seller.

It sounds like this was an item that was going to through the global shipping program. When you paid, was the total paid out in 2 parts...one amount to the seller and another amount to Pitney Bowes? If so, Pitney Bowes will be refunding you the remained owed but they may take a couple of days.
