First time combining shipping

First time combining shipping on an order. The customer had already paid, so I applied combined shipping after the sale. When I went to print the label, I was charged for shipping. The customer paid for shipping on both orders when they checked out, so why was I charged again? Also, the customer said that they wanted a refund for the 2nd shipping cost. No problem. That's the discount. But I keep thinking that I basically gave them free shipping, since I paid for one and refunded the other. Am I correct? Thoughts appreciated. Thx.

Your customer paid you so that you could use those funds to buy the label from the shipper (via eBay).  You refunded some of what you got paid back to the buyer. 
No money came out of your pocket for the shipping on this transaction.

Uh no they paid you for the shipping and you used that money to buy the label.

So you refunded them one shipping charge and used THEIR MONEY to buy a label.

It's doesn't work differently than the other items you sold (other than the refund).  Once they pay you (item cost/shipping/tax), you then enter the information and pay the carrier for the actual label from those funds.  So the difference with this purchase is the buyer paid you too much for shipping so you are refunded some back to your buyer.
