I always wait until auction completion to box items and update dimensions/cost so I can give buyers an exact cost for shipping (and in the event they want to use a different service). I just sold 41 funko pop figures and the default dimensions weight were not remotely close. There is no way $8.80 is going to cover that many pops. I had to pack in two different boxes (most were unopened). I messaged the buyer before payment asking which service, he would like me to use and to hold off on paying so I could give him an exact cost on shipping. They paid anyway and now I'm eating $54.27 in shipping. I'm going to assume I'm the one who is screwed but any clarification is appreciated.

Yes, the buyer is only required to pay what shipping it showed in the listing.
On something like that, you need to have it boxed and weighed so you can enter the information in the listing to get the correct shipping.
If you're having to ship in two different boxes, you would figure up the cost to ship both boxes and charge a flat shipping fee and put it in the listing.

Boxing the item has to happen before you list. That way you enter the dimensions of the packaged item into the shipping calculator. Each potential buyer will see shipping costs to their location.
Sellers are not allowed to ask for more shipping money after the listing ends. In addition, sellers do not receive any fee credits when they refund shipping overages.
Depending on those boxes, when you take them to the post office to mail, the shipping will be much more than the $55 you currently think is out of pocket.

Why? When I see a listing showing a particular price for shipping, my decision on whether to buy or bid is based on the item price as well as the shipping cost.
Are you actually adding shipping after the buyer makes his purchase?
Not a good idea. You need to box, measure and weigh. Am surprised that ANY buyer would put up with this.
