I noticed that eBay charged me for the sellers fees twice for the sale of the same iPhone. Is there a way that I can contact eBay to dispute the extra charge/commission?
Thanks in advance for your help!

Go to this page. At the bottom choose either the chat or phone option.
Edit: You sold the same phone twice - once on June 29 and once on July 10. That's why you're being charged fees twice. If the first buyer didn't pay then you need to follow this process to get a fee credit. There's no need to contact customer service.

Best way to contact them is through live chat.. you may wait only a minute.. forget about calling them.

Ebay allows you 30 days from the sale date to file to recover your fees when buyers do not pay.
You are past that date.

The OP is in managed payments. There would be no "fees" if the buyer did not pay.

Would we be able to tell if the OP was in managed payments at the time the phones sold back in June/July? Those listings show MP info, but would that be an automatic change to all listings (past and present) once the seller switched over? Or would the legacy payment info still display on those ended listings if the seller wasn't in MP at the time. I have no idea which is why I'm asking.

So if buyers are paying cash upon pickup the seller avoids final value fees?

It looks like you sold the same phone twice, once Jun 29 and again July 10th. Did you have 2 or did you have a buyer not pay for the 1st auction?

That is a really good question. It seems like the fVFs would be charged if the the item is marked "picked up" or "paid." There is the new "cancel for non-payment" issue to consider as well. The farthest out date I noticed the other day was for it to auto-cancel/award the buyer strike at 30 days. It the auto cancel feature is turned off altogether, the buyer pays cash, and the seller never files for non-payment, I don't know how eBay would collect unless they just do it anyway????
Ad additional point to consider would be if the seller is charged payment processing fees when eBay is actually NOT processing a payment while the item is picked up and the buyer pays cash. I would assume that the seller IS charged since the fees are now combined and eBay will charge for processing even if they don't process.
Thanks for bringing up this point. Some things to think about to be sure.

There really hasn't been a reason for me to actually look to see if the old "pre-managed" payments listings remained as they were at the time of the sale. Two years ago, I believe they did NOT switch, but again that is a while back.
This whole thing is a rather interesting situation. Right now it just looks like the OP 'sold' two phones end of story. If the original one was sold under PayPal, there is no reason why there would be transactions for two in the MP flow anyway unless the original one is appearing as a separate 'invoice' (for lack of a better word for a previous monthly bill) . @janet9988 brought up a most interesting issue as well regarding a cash for pickup situation.
Until the OP comes back, we can't know what the specific problem might be anyway.

The buyer did not pay for the first auction.

I sold one phone. The first buyer did not pay.

Did you cancel the first sale as buyer did not pay?
You may have 1 phone BUT you listed it 2 times and is shows sold on both of those listings.

Then my first post applies. When a buyer doesn't pay, you need to file an unpaid item cancellation within 30 days. You didn't do that @emcagre and it's now way too late. You can contact CS and maybe they'll do a one time courtesy credit.
