Last month I sold an item for $400, with 100% of proceeds to go to a specific charity. About a week later I got a note that the proceeds minus the fees and shipping costs (~$235) were paid to the charities bank account by ebay, and the charity confirms it. There was a reference number as well.
Now I have received an invoice for $400 from ebay.inc saying that I need to pay them so that my ebay for charity account will remain in good standing. What should I do now?

I'm confused. You aren't a charity yourself, are you? Your account doesn't belong to a charity?
If, as you said, you chose a specific charity to send the proceeds to (as opposed to your account belonging to that charity), then I don't believe that eBay will send any of the proceeds directly to that charity. That's not how it works, with Managed Payments.
The proceeds are deposited into your bank account, the one you registered with Managed Payments. Then a few weeks later, you get an invoice for the amount that you owe to the charity. You get credit for the eBay fees, at the same percentage that you donated to the charity, so in this case, you will get 100% credit for the eBay fees. I think you do need to pay for the shipping, though. For more info, click on the link below to go to your Charity Dashboard.
Within a few weeks, and after the buyer has paid, our partners at PayPal Giving Fund will collect your donation via your automatic payment method or you’ll receive an invoice to pay your donations. PayPal Giving Fund will send your donation to your selected charity and will provide you with a donation receipt. eBay will also discount your Final Value Fees equal to the percentage you donated.

Did the buyer claim the item was not as described or never received?
If so ebay may have refunded them and you are out the money...

In addition to the cost of shipping, you also need to pay for the reserve listing fees, for the auctions that didn't sell.

WRONG!! EBay requires direct payment to the charity. Someone at EBay appears to be skimming funds.

I'm sorry, but you are mistaken. My answer to this thread was (and is) correct, because the OP is selling from his own account, as a Community Seller for Charity. That means that the payments are deposited into his bank account (not the charity's) and the percentage he chose to donate is collected later.
His account is not set up as a Charity Seller or Direct Seller for Charity, in which case the account is owned by the charity itself, and funds are paid *directly* into the charity's bank account. Based on your thread, that is what you tried to do, but it appears that you didn't get the account set up correctly. I already replied about this on your own thread:

I have been selling items for charity for some time. The items are random things that charities send me in order to entice me to give them money. But they are sending me these things because I am on "givers lists" of people who have already given to other charities. But I can only give so much and have already chosen a few to support in a more substantial way.
Meanwhile, I get things that are "too good to throw away," but I never will use them. When I learned about eBay charity and noticed that these items are actually being sold on eBay, I started listing them with 100% of proceeds going to charity.
However, if I include free shipping, then I have to pay for shipping and the full amount goes to the charity. So instead I list shipping separately.
This was wonderful, except that most of the items languished for over a year and were not purchased. So I realized that I needed to promote them. In this case, I had to pay the promoted listing percent on everything, the list price, the shipping, and the tax.
So I added a handling fee to cover advertisements and my sales of charity items increased dramatically. Sadly at a higher cost to buyers, which in turn may have turned some away.
eBay has just released a notice that starting next month, they will be IMMEDIATELY sending the proceeds to charity instead of invoicing via Paypal. This is fine, EXCEPT the donation to charity is NOT refundable because it has already been made.
This is NOT ACCEPTABLE. My donation is the considerable effort I put into listing these items and fulfilling orders along with materials required to ship. I do not want to take on any more financial exposure.
If eBay wants to collect the charity donation, they should do this in the standard way. Give me the money and bill me later if a reasonable time has passed to make sure that the order will not need to be refunded!

If I list an item at $15 with free shipping and 30% going to charity, does eBay take $4.50 for the charity or does the $9 for shipping get deducted first? Looks like I might be losing money if they charge taxes, fees, AND charity on the shipping. eBay's explanation was not clear.
