If you made those purchases by entering your card details into eBay checkout, or using a card that was previously entered that way, you did pay through your PayPal account, and those transactions will not appear in your PayPal account as a result.
You must explicitly choose PayPal when checking out in order to use your PayPal account now that eBay has introduced alternative payment methods.
