I got contacted by the seller asking for a mobile phone number for the shipping.
I read up on what information sellers are supposed to have access to, and mail, address and mobile phone number was included as far as I could see, however, this seller could not see anything but the address.
I have a mobile number added to my account, is there someway I might've not made it public for the seller to see or what exactly is wrong?

You are located in Denmark, but I will assume ebay.com works the same way as your home site.
Go to My ebay > Summary > Account > Site preferences > Shipping preferences
The SELLER needs to reply YES to this question:
Always ask buyers for phone number
Private couriers, such as Fed Ex, UPS, DHL need that information in case they run into trouble trying to deliver your package. If the seller states YES, then the buyer's phone number will be included on the shipping label.

The buyer's phone number is shown on the order details page, and if the seller is fairly new, he may not know where to find it. It won't hurt to give it to him again or at least point out where it is available. There is also always the possibility that eBay glitched and didn't include it for some unknown reason.

The site is in English for me as well, so I'm assuming it's the same.
I followed the guide, but the "Shipping preferences" doesn't show up?

Allow me to attempt to clarify what I believe @disneyshopper was trying to explain in her post. Her instructions were those that your SELLER has to follow--not you. You cannot see "Shipping preferences" because you're not a seller--at least on the account you're using on the discussion boards.
I think @disneyshopper is suggesting you offer those instructions to your SELLER. Read her Message #2 in this thread in that context and see if it makes more sense now.

Thank you for clarifying what I was trying to say!

Ahh, makes sense. I'm sorry for misunderstanding.
I'll try mentioning that for them.
