How is it fair for Ebay to penalize sellers when 1 or 2 items arrive late or missing due to USPS services? Of course their solution is to use other carriers but for some of us, USPS is the most affordable option for the items that we sell. I just think it is unfair to be sent emails about 1 or 2 items out of hundreds that actually arrive on time or at all.

It's fair because the on-time metrics for sellers are based on when you ship the item. They go by the delivery date meeting the estimate (to infer whether you shipped in time or not) ONLY if there is no acceptance scan within your handling time; get the acceptance scan and you'll be fine.

As stated on the other post, you won't get 'penalized' if your acceptance scan is within your stated handling/shipping time line, no matter when the package gets delivered
