I have five items I have shipped on time but ebay is reporting them late??? suggestions on how to dispute these five items?

I had misquoted shipping fees in e bay, the item sold and buyer paid $40 more than it cost to actually ship the item. How do I refund the buyer back $25 of the $65 shipping fees he paid.
