A shipping undercharge shows up in some of my cost. i a, paying 2x for shipping? why?

I seen many charges byt no credit on shipping charges and i can not find a reason why eBay is charging me extra for an item that has been measured and weighted and shows up as an undercharge??any help explain and avoid this would be great.
