Does anyone know if you use a pizza box as a shipping container how much the USPS will charge? The square inches of the box is higher that a "small" USPS flat rate box but smaller than a "medium" flat rate bo.

Your box is not one of the specific flat rate boxes that are provided by USPS, so your shipping cost will not be related to the postage cost for a flat rate box.
If you are not using one of the special USPS boxes that are flat rate or Regional rate, then the postage cost will depend on (1) weight; (2) distance; and (3) package volume IF it is over 1 cubic foot (1728 cubic inches).
I don't think there's any pizza box with a volume greater than 1728 cubic inches. So your postage cost will be based on the weight of your package and on the distance between your location and your buyer's. You can use eBay's shipping calculator to determine the postage cost IF you know the package weight and your buyer's ZIP Code.

A pizza box has nothing in common with a "flat rate" box.
The size of the box, the weight of the filled box, and the distance that it is going will determine the cost.
If a package is less than 1 cubic foot you can easily check costs by looking at the USPS Notice 123.

If over 1 cubic foot it gets a bit more complicated because it may have dimensional weight charges.
I would expect that a "pizza box" would not exceed 1 cubic foot. If it does, it is more pizza than I can eat.

Apples & Oranges.
Flat Rate boxes are particular USPS issued boxes.
You would need to use calculated shipping when stting up your listing.
Select regular priority mail, not flat rate.
Input both the weight & dimensions of the packaged item.
eBay would charge the buyer based on the weight, dimensions, & zone (distance between their zip code & yours)

By Priority mail, $7.70 to $317.25 domestic shipping ,depending upon weight, and distance.

You use what you have.
Once had heavy brake tools shipped to me in a box with the consistency of a cereal box. Most did not make it.
Box did not rip. It had an X type bottom flap that the numpty seller did not tape well, and some tools escaped.
Seller vowed to never use USPS to ship again. I was on my good behavior, and did not tell him what a moron he was.

You can use it. It would NOT be any type of special rate however. You would just go by size and weight.
You can only get the special rates when you use the correct box from USPS. You can make any changes to them either.

the size of the item won't fit the standard flat rate boxes. Had heard that as long as the total cubic inches (length times width times height) fell into a certain range it could be sent flat rate.

As far as I know it is charged according to the weight of the item. You will also be charged for the full tracking service .
