Log into your Paypal account.  Locate the transaction.  About half way down, there is a REFUND option.  It will default to the full payment but you can change it to the amount you wish to refund.  Remember that your Paypal fees will not be credited so keep that in mind when you refund.

Also, eBay will not refund the final value fee that they charged on that portion of the buyer's payment.
