I'm shipping out an order that costs $10 for shipping but the buyer bought two. I keep losing money because i will have to double the size of the box to combine (you have to, because eBay does not let you separate them with 2 shipping costs), so I end up usually paying more than double what it cost the customer. I keep losing money! Is there a way for this particular order to remedy it?

There is a box to enter how much extra shipping for each additional items when setting up listings that have multiple quantities of the same item for sale. In your case, you might enter $10 for each additional item purchase. If the buyer buys 3, they pay the $10 + $10 for each additional items for a total of $30.
The one thing eBay can not calculate properly is if multiple items require multiple boxes to ship. eBay can only combine the weight, not figure out larger box size or multiple boxes needed

You CAN print multiple labels for a purchase.
You have to do it through the Seller Hub.
If it is cheaper to ship individually, just print 2 labels for the proper dimensions and weights.

@riecee You can absolutely ship them separately if it is cheaper. You just upload both tracking numbers to the purchase. You might let the buyer know however many boxes are coming.
It may be helpful if you go to your shipping preferences and set up rules. Or, you can follow @ryry-jj 's advice and tack on a flat rate amount for each additional item purchased.
It will always be a struggle when it comes to large items. There is no way for eBay to charge the buyer extra when the box size ends up being larger, so if you are going to be larger than 1 cubic foot, shipping separately may be the cheaper option.
