Hi, A buyer bought two items of the same product and paid for priority flat rate envelope. But the envelope only can hold one item and not two. How can I avoid this automatic set shipping price for flat rate? Otherwise I have to list as normal priority mail which is expensive for one item.

Flat Rate shipping options include a price for the first item, and then a second entry for the shipping cost of each additional item. You must have left the second entry at $0.
Nothing you can do for this buyer, but pay for your mistake. Just update any listing that need before the next buyer comes along.

There's no simple way to do flat rate for one item and Regular Priority Mail for the multiple items. You can either buy two flat rate labels and send two packages to the customer, or buy some other Priority Mail label ... whichever is cheaper.
