So recently, Ebay & USPS announced a new shipping program - Advantage or something it's called. Well, it ain't no advantage; it's downright confusing.
Here's what I mean. I sell collectibles (stamps) which qualify for the Ebay standard shipping cost (up to 3 ounces get a reduced rate for a max of $1.11). Recently, a buyer purchased two items, the total weight for which was 6 ounces. The buyer asked about combining the shipment - sure, no problem I replied. But, I soon learned there is a problem. It's actually cheaper to send the twos items individually, as they'll qualify singly for the Ebay standard shipping - that would be $1.11 each. But, if I combine them, the total shipping cost is $4.44. Really!
Ebay/USPS needs to take a closer look at this because the difference in shipping costs is ridiculous.
And there is another, ongoing problem with Ebay's Shipping Calculator. If you try and use it to find out how much shipping an item will be (based on location and weight), it will never give you the Ebay standard shipping as an option; it will go straight to First Class or higher. What good is the calculator if it won't show all shipping options?

...just guessing here...
maybe you have your preferences set to "add" weight to each item in the cart which (when totalled) may exceed the allowable weight for the standard envelope.....and the sale reverts to ground advantage (formerly first class)
check your combined shipping 'rules'

Why not just explain to the buyer what you just explained to all of us -- that you will actually be saving the buyer lotsa $$$ by mailing the two items individually with two ESEs, rather than with combined shipping as a USPS Ground Advantage package, which will cost more?
I'm pretty sure that your buyer will be happy that you took the time to save them some $$$!
