So I just shipped a package using a different carrier than the one ebay provided. I originally printed a label for USPS but after I printed the label the buyer requested I ship it with fedex. So without thinking I went to fedex and shipped it with a totally different shipping label than with the one ebay gave me. Now ebay is keeping my payment on hold because the shipping barcode they provided was never scanned.
what would do I have to do so I can confirm with ebay that the package was shipped but with a different provider.

You should void the shipping label that you purchased through eBay. Did the buyer send you extra money to have it shipped FedEx? If the cost was about the same from either carrier and you're ok with it, then that's between you and the buyer. Sounds like it's already a done deal.
You can void the label from the Seller Hub. Hover over the "Orders" tab and then scroll down to "Shipping Labels." Find the item that you want to make a change to and then click on the link "Actions." You can void the label using one of the options in the drop-down list. It takes a week or so for the refund to come back to you.
After you've voided the USPS label, then you can add the tracking number from FedEx to your item that shipped out.

Upload the new tracking # to the transaction.
You have five days from creation to void a shipping label, so do that now for your USPS label if you haven't already and if it's still within the allowed time frame.

Bingo. Do this, @crayonraisin. Good luck.

Your buyer should have contacted you BEFORE buying and asked if you can ship Fedex and allow you to make arrangements on your listing since your listing shows only Priority Mail.
The price could have been significantly more for Fedex and bending to the borrowers wishes so easily could have cost you a lot of money out of pocket.
Moot point, but just saying.

@Anonymous
I think in flow charts. Probably the idea of a NAD (due to a different carrier), is also moot. My mind wanders, too...

Yep. "I paid for USPS but buyer shipped Fedex" <---- when fedex is cheaper
