I have a listing that has 6 of the same item. If a buyer purchases more than 1 of them, do I have to pay shipping for each one they purchased, or once they pay can I combine them into a single package and update the weight and dimensions for the single box? (I am covering shipping costs on this particular item)

Yes. When you create the label you can enter any weight and box size you want and the postage will be calculated on that information.
