I have a flat rate shipping rule that I apply to listings of the same type. When buyers add items to a cart from different listings it works fine. If I list a multiple quantity listing it ignores my flat rate shipping rule. The listing instead adds a field for "Each additional cost" for shipping I set that to $0 and select my flat shipping rule. I guess shipping rules don't apply to multiple quantity listings?

That is correct. It's one or the other. Buy it Now listings with Multiples available, you need to input the shipping amount for 1 and the shipping amount for 'each after that 1'.

If you set up the listing with, for example, $5 ship for the first and $0 for each additional, and you also apply a flat shipping rule of, for example, flat cost of $7 on purchases of 2 or more, that $0 for each additional will take precedence because it's a better deal for the buyer.
