Right now I have all my listings to include Free Shipping. I feel I lose sales because I have the shipping built into the price and if a customer wants to order more than one of my items (comic books) they are really paying for shipping twice. Buying multiple items becomes too expensive.
As a solution I was wondering instead to charge shipping based on the value of the order.
For example: Order Value under $100 - pay $4.99 shipping cost
Every additional $100 pay additional $1.00
Is this possible?
My other solution I am thinking about is to keep the Free Shipping and on the 2nd item "decrease" the cost of the item by $3.00 for example. So the more you buy the more you save.
Any advise on this is appreciated.

Create multiple promotions. eBay will apply whichever promotion offers the buyer the greatest savings.
So you can do a $5 off 2+ and $10 off 3+ and the promo applied to the buyer's shopping cart will depend on how many items are in the buyer's cart.
The "catch" if you want to call it that is the buyer won't see all the different promos. They may only see the $10 off 3+ and not realize, until they add multiple items to their cart, that they can also save if buying only 2.
Another option is to do Save x% when you buy 2+. That works pretty well for me.

Not based on value. But you can set up combined shipping rules by either adding or subtracting per item. That would be under Flat Shipping Rule on your Shipping Preferences page.
When you set up combined shipping rules on that page, they do not apply to your listings, they're just rules you created. You can choose which listings to apply them to by revising the listings and checking the box to apply your combined shipping rule - this can be done in bulk.

Have you explored business policies? You can do a lot of customization for your shipping policies there.

some people like shipping included it is preferred as a search results. I would think a good way to accomplish what you want would be to run a promotion and provide a discount for every item item over one. You can make that discount approximate to what you would save in shipping.
I do something similar all promotion based which gives the benefit of a highlight in the search results that shows the details of the promotion I make my discount bigger than what I would say in shipping and package as the idea is to entice fires to load up on items.

Thank you - I did look at business policies, but there was nothing that lets you adjust according to order value.
I think a promotion may be my solution, like @powell-collectibles suggested, which aligns with my 2nd question.

Its a good suggestion.
But I only see that you can choose one discount per promotion.
For example I can discount $5 off 2 or more items, but if I want to add another tier discount like $10 off 3 or more items I cannot.
How can I resolve that?

I do free shipping and honestly buyers like the free shipping. You can always accept offers on multiple purchases.

I use a volume discount. Up to 25% off if the buyer buys 4 or more. Smaller discounts for 2 or 3 items purchased.
I looked at some of your items for sale, and you have in the listings: Free media mail shipping. Comics cannot be shipped media mail. the post office can and do inspect media mail items. If an item is not eligible for media mail, it will be upgraded to priority mail.

You can have several shipping policies with different rules. Then you assign them according to value when you build the listing.
You can also offer volume discounts based on either price or quantity. Those discounts can be either amounts or percentages. You could also offer a better service for combined orders than Media Mail (which isn't strictly legal for comics). Unlike MM, Ground Advantage is heavily discounted by eBay and arrives much faster.
Given the eBay discount, USPS Ground Advantage for a 13x8x1 parcel weighing 8 ounces (a Gemini comic mailer with 1-2 comics), sent cross-country, is slightly cheaper than the same parcel with the non-discounted Media Mail, and arrives several days sooner with $100 insurance.
