I have a box from Amazon that is not plain brown, it is covered with advertising for their Lord of the Rings series. Does that make the box ineligible for shipping first class through USPS?

Yes. I use them all of the time. Make sure that you cover your address and any other address that may appear on the box.

No, but why not flip the box; i.e, invert it and tape the opened corner to make it clear?

I reuse boxes with no issues all the time. I have also received items shipped using a cereal box, with nothing covering up the Lucky Charms. I have photos to prove it!!
Just cover up any other addresses to avoid confusion and reuse the boxes. Best of luck to you....

Just cover any addresses and bar codes. You then can reuse it.

The USPS isn't going to care about any kind of printing on a box you reuse with the following caveats:
1) If the logos or text on the box is for an item/items that is prohibited or otherwise limited for shipping in any way, USPS will assume that is the content of the box and will give you issues. I don't know if you can reuse the box if you marker out those parts or not, but if you give them any reason to think those items are inside the box, they'll have an issue.
2) Be sure to remove all addresses and old shipping labels. Where this is impossible, marker them out completely. This is especially noteworthy on any UPC or QR codes. Be sure they are blacked out entirely and not just markered over.
I, and many others, will use recycled boxes without any problems and the one you describe shouldn't be an issue either as long as 2 is fully taken care of.

Yes, you can re-use the box IF you black out the prohibited terms thoroughly. USPS even uses a vodka box as an illustration in their poster about how to do this:

I don't think I've received a cereal box yet, but I did receive an order in a Hamburger Helper box.

I once got a breakable collectible item in a Tampax box. Just the item the box and scotch tape. No damage but I laughed so hard. 😂😂

I open up the box at the flap and flip it inside out and hot glue it back together.
