Hi. I sold 2 items to the same customer and they paid in one paypal payment. I need to ship these in two separate cartons due to size. Is there a way to print two different labels from the same paypal payment?

I am in Canada. It is easier to use Paypal. Ebay labels takes me to the Canada Post website which I find difficult to navigate.

Yes you can print multiple labels on Paypal BUT they do not make it easy to find.
It has been a while so the process is not exactly fresh in my mind but I can at least point you to the right road.
After you print your label a tracking number will show up on Paypal. Next to that will be an "edit" button. Click on that and then instead of editing the number look around and you should find a link that says "ship another".

Not sure that will work from Canada. I called Paypal support and they said it can't be done.

Bureaucrats always tend to think in the negative.
Did you actually TRY it yourself? You will be amazed at how often the "experts" are wrong.

I found this on the PayPal forums:
Login to your account.
Go to your Transactions.
Find the PayPal payment from your buyer for which you created the first label.
Click the "Details" link in the Details column of the payment.
Scroll to the bottom of the Transaction Details page.
Click on "Ship Another."
Create another label as needed.
Note: Make sure you select the Details link next to the payment from your buyer and not the Details for your shipping fee from USPS or UPS.
