First question: I can set up the shipment myself through our business's stamps.com account if I need to, but I'm wondering if that affects my seller protection in any way, vs paying ebay to handle the shipment. I'd personally rather use ebay's system because it's just easier for me than having to deal with the customs stuff myself...
Anyway, buyer wants to purchase two items. I have combined shipping settings set so that it adds the two together to calculate the amount. Each item is about 3lbs, and it's not a big thing (each about the size of a pair of pliers - both would easily fit in a Priority Mail medium flat rate box, for example). They're getting a shipping quote of $130 from ebay, which is clearly ridiculous.
What can I do to facilitate this and stay "protected"? My main thing is that I want the buyer to not get screwed on the shipping. We send heavier/bigger stuff to New Zealand and Australia fairly often and it doesn't cost nearly that much.

Flat rate boxes don't work for international shipments. I'd go to the USPS website and calculate the postage from there and figure out what service to use. Then come back to eBay and see if they offer the same.

Flat Rate boxes definitely DO work for international. We use them all the time. See USPS retail rates: https://pe.usps.com/text/dmm300/Notice123.htm#_c313
I guess the question is - if I do the shipment myself, what would I need to ask the buyer to do? Add them to his cart, but not pay and wait for an invoice? I require immediate payment for buy it now purchases, so how does that work in this situation?
If I do the shipment myself, is there any risk to me, in terms of seller protection?

The best thing that you could do may be to set up a listing with those 2 items for the buyer to purchase.
Are they set with the Global Shipping Program? If so that may be causing that outrageous shipping.
A listing with both, no GPS, and you shipping directly may be the answer.
You can then use an eBay label, or ship with your stamps dot com.

If I turn "Require immediate payment" off for these two and he adds them to his cart and purchases, where in the process can I send an invoice? Does the buyer request one from me? I can't recall ever buying something on ebay that didn't require immediate payment so I don't really know the flow.
Sending an invoice with the shipping handled on our end would seem to solve the problem without having to set up a separate listing for just those two. I'd love to be able to do this going forward, because we have more stuff coming up that's likely to require combined shipping.

Seems like you could do that, but I always do IPR, and seldom have someone buying 2 items.
Do the listings show Priority "flat rate" international as a choice? If not, that may, or may not be part of the issue.
Put in cart, and "request total" before purchasing should allow for a shipping adjustment.

When I plug in New Zealand to ship to, the only option that I am presented with on your listings is
Priority International. . Flat Rate is not there as an option. On your items, shipping starts at $55.70. I stopped selling "international", but it seem that you should be able to offer "flat rate" as an option when setting up a listing
You can look at your own listing, and change to destination to see what anyone else would be seeing.
