With the new payment system is there a way to refund part of the buyers payment to account for the decrease in shipping cost? I would hate to get a bad review because the buyer didn't read that i offered combined shipping with a small handling fee.

Yes. Refunds are easy peasy with MP. Go to the Orders tab in your Seller Hub. Find the specific order and choose 'Send refund' from the blue drop-down menu to the left. Enter the amount of the refund, confirm and submit.
