I Accidentally printed 2 shipping labels and each has a separate tracking #. Does anyone know if I will be charged twice and will the buyer be able to track the package?

Separate tracking numbers mean that yes you did purchase (and pay for) two labels. If you had just printed the same label twice, then the numbers would be the same and there would be no second charge.
You can Void an unused eBay postage label up to 5 days after purchase:

Yes, once you cancel one of the labels the remaining tracking number will be the only one that shows a shipping status - starting with the acceptance scan.
As it has been a while since I've had a similar situation, can't recall for certain but I believe the cancelled track number eventually fades away sometime after the refund is sent to your PayPal account.
FYI: tracking numbers never fade away they are recycled some other day in the future - environmentalist like that (lol).
