how to issue a refund on an out of stock item

1. Locate the transaction in your seller hub. 
2. From the drop down menu in the Actions column, choose "Cancel order".
3. When prompted for a reason, use the reason "Out of stock or damaged".  

eBay will issue the refund as part of the cancellation process.

i am facing also same issue but i am not have an option to cancel the order because i have not accepted the customer order cancel offer now how can i cancel the order and also if i pay through send refund then ebay pay me back fee credits and promoted listing fees are not. please help me to get solve this issue

This thread is over 2 years old so I doubt these people will reply & most likely the moderators will close.  The best thing you can do is start your own thread concerning your personal issue here on eBay and I'm sure many will come along to advise and help.
