So I had a buyer that bought (but had not submitted payment yet) for an item and I accidentally cancelled it. We worked out a different price for their trouble but I now need to submit an invoice to them. How do I take care of that?

You have to create another transaction which might include relisting the item again. Let the buyer know what steps to take. You can include the new item number in an eBay message and tell them to use the search bar and search for the item number and then repurchase.
