I put an item up for sale and was contacted by a buyer who wanted to know if they could pick it up locally. They won the auction and then asked me to send them an invoice with the shipping zeroed out.
I wasn't thinking and I made the shipping cost zero but didn't change the order from shipping to local pick up. The buyer paid the amount owed and came to pick it up. But now the order is sitting in limbo in my dashboard at the "buyer paid" stage. And the funds he paid are frozen without a way for me to confirm he picked up the order.
How do I complete this order? is there a way to change it to local pick up after the fact?

At this point you can not change the order in progress. You can suggest to the Buyer that they message you and ask to Cancel and then Relist it with Local Pick up. That message will let you Cancel without issue.
The only problem with that is if you have a Handling time that expires before you get an answer from the Buyer on a requested cancellation ... you would get a late shipping defect on your account.

Best wait for some time for sure:
Local pickup uses a code that verify item as delivered: since you did not offer such you have zero proof of delivery and the purchaser can and may file a item not received case against you.
Best to ask before such happens;

You should be able to go to the drop down menu and select "shipped"
At this point I would not cancel because the buyer will be refunded and have the item.
If you move it to shipped you will not have tracking and hopefully the buyer is honest and doesnt file a "not received" because you will have to refund.
IF this ever happens again, before the buyer purchase, add Local Pick Up as an option to the listing before payment.

@ytd7 because you can not supply tracking at this point, you will need to hope your buyer is honest and does not file a "not received"
You will not get paid for over 21 days because there is no tracking.
I would NOT go back to the buyer on any of this. Best to not let the buyer know you messed up and they can get this for free by claiming "not received"

How does that QR code work if the buyer or seller doesn't have a smartphone? Can you print it off on a piece of paper? It would be useless to me since I don't have a smartphone.

@ytd7 Your messaging with the buyer would be an indicator that they asked if they could pick it up, and you agreed. As other have said, I would not contact the buyer about this. It's been a while since I looked, but you can check your drop down to see if they offer Buyer picked up. If not, just select Shipped. You will get "dinged" on your account for no tracking provided and no carrier scan.
I has a similar situation about a month ago. They buyer asked after he paid if he could pick his order up. I called ebay to see if I should just cancel and have him repurchase as a Local Pickup. They told me "No, just have them message on ebay that they picked the item up and then mark the order as Shipped." The buyer did so while he was still here in my office. I had marked as shipped & refunded the shipping cost so all was good. And I still got "dinged" for no tracking or carrier scan.

You get a six digit code as well that can work: Always advisable to get a recipt of the item picked up with signature and a ID number etc as well,

Let me give you some more advice. Any time you leave something for a Buyer to do you are at risk like hoping they don't file an Item not Received claim. You can certainly do what you want and take your chances.

I don't understand. How did it get resolved after you marked it as shipped.
Okay, I have done this step myself. I have marked the item as shipped. The shipping cost was removed when I created the order. Now what do I do? Just wait? And what do I wait for? is there some action that needs to be taken on the buyers end?... The order is just marked as shipped now and the funds are frozen.
For the record - The buyer that picked up the order was a real nice guy, we spoke for a very long time when he came and picked up the order. I know this isn't terribly relevant to my dilemma but there are a lot of people in this thread willing to jump to the conclusion that this was some kind of scam. I think both he and I just had no idea we had to configure a local pick up scenario in our ebay dashboard. Thank you for all the helpful advise people are giving anyways.

I once had a landlord who was a really nice guy. Until I moved out and wanted my deposit returned. Then I had to sue him.
I remember specifically telling my husband that we didn't need pictures because the landlord was a really nice guy. Hubs took them anyhow. Those pictures won my case.
So, someone can be a really nice guy, until it comes to money.
