A buyer bought an item yesterday & paid then. This morning same buyer bought another item and paid for it it at time of purchase. I have the first one ready to be shipped today but can I ship together and refund him the excess shipping?? Can I put the same tracking number in 2 separate purchases if I ship in one box?

Two different purchases: ship separately.
Some payment methods require such.

You can combine the two orders into one package. Let the buyer know and refund the excess shipping cost. I do it all the time. Buyer will appreciate it. You can manually add the same tracking number to the second order.

Yes. One of the choices for a partial refund via the Sold items Actions menu is "Shipping adjustment."

Yes. Also on the Sold items Action menu, select the "Mark as Shipped" option for the second item, and then the "Add tracking number" option to paste in the tracking number from the label of the first item.

I've handled it two different ways depending on what my spidey sense tells me.
In one case, I let the buyer know that in order to combine shipping and save them a bit of money, I would refund both payments then send a combined invoice that included both items. Buyer didn't have an issue with it.
In another case, I sent the buyer a message documented in ebay messages that I would be combining shipping and sending both items together. When purchasing the shipping label, the tracking number automatically showed in the transaction for which I purchased the label. I C&P'ed the tracking number into the other transaction.
Although I don't know if this might have been a problem had the buyer complained but my buyer was honest and left positive feedback for both items.
