I received a message today from Ebay that new sealed air pods were fake. Item had few bids and was about to end. How do they determine they're fake? I had one buyer ask for S/N last week and I explained that it was still sealed, so I couldn't. What did I do wrong and how can I handle this in the future?

VeRO at work. Most likely Apple contacted them and asked them to remove them. Less likely scenario, another user reported the items.
You can handle it in the future by not relisting. Doing so would be a huge mistake that you will regret.
