Ebay combines two items into one purchase order and ASSUMES combined shipping.

Sold two items to same buyer.  I needed to send both separately NOT COMBINED!!!  Now, I need to CANCEL the 2nd item due to unavailability but EBAY WILL NOT let me select it ONLY for a refund - it wants to refund the entire PURCHASE ORDER AMOUNT!  Now, the buyer, when he looks at USPS TRACKING is going to think that BOTH ITEMS are en route under the SAME TRACKING #.   And meanwhile I cannot cancel that one item or issue him a refund.   This is a perfect example of how Ebay tries to control everything and ASSUMES combined shipping and  causes great inconvenience to the SELLER.

Ebay - what a joke - just not worth it - by the time they take all your profits with their fees and make you jump thru all the hoops you are onto a HUGE LOSER.

Go to the order. Select "send refund" and on the next page you will be able to enter a custom refund amount. Refund the amount for the item that's out of stock and add a note so the buyer knows why they're getting that refund.

I’m not sure why you would need to cancel the second item. Just go to print another shipping label, then add the tracking number. If eBay thinks that you are going to use combined shipping, it is because that is how you entered it into your own settings.

You are simply doing it wrong....

step back, and approach the situation with logic

If you select one item to ship from your awaiting shipment page, it will not try to combine it with the other item...

I am not sure how that might be happening......

The next item, you simply hit refund on

all of this from you "Awaiting Shipment" page.......

(at least that's how it works for this account)

unless it has changed, I have never been "forced" into combined shipping...i have always had to choose the option when I am preparing shipments

On the shipping preferences page: https://www.ebay.com/ship/prf

There's a setting for allowing combined payments.

"Allow buyers to send one combined payment for all items purchased"

When that's enabled, buyers can add items to their shopping cart and send one single payment.

On the orders page, those items will be merged under one order number.

That does not mean shipping was combined (unless the OP has combined shipping rules set up), it just means there's one order number because there was only one payment. It also means there's only one thirty cent transaction fee.

The seller is not forced to ship them together, though the OP is interpreting it that way.

If the OP was planning to ship both items, they would buy one label. Then go back to the transaction and buy a second label. On the order details page you can make edits and assign individual tracking numbers to individual items if the shipping labels are purchased outside of eBay. If you buy labels through eBay then both tracking numbers would be tied to both items.

Since OP is not planning to ship both items because they're out of stock on one item, they cannot cancel the item that's OOS without cancelling the entire order. But they can do a partial order refund covering the full amount of the item they're not shipping.
