Had a buyer message me the other day asking if I combined shipping on multiple items, which I do.
Buyer messaged me this morning saying they were ready to check out but their request for combined shipping was denied
If I tell buyer to hit buy it now on their items but do not pay I'm assuming these will show up on my seller hub as "sold, awaiting payment" like auction items and I will then be able to send combined invoice.
Anyone know if this method will work?

You are incorrect.. I have immediate payment required on all my listings and my buyers are able to combine their purchases into one payment when they check out.

Do you have combined shipping set up in your shipping preferences? If not go to your shipping preferences, you can click the link I provided or you can go to your account settings, upper left on any eBay page under your ID where it says Hi (your first name). Then click shipping preferences.
Find combined payments. Set the number of days you will combine as shown in the screenshot.

If you have Immediate Payment Required, then they can't not pay. If you have automatic combined shipping set up, the buyer just needs to use Add to Cart instead of Buy It Now, and check out with multiple items in their cart at the same time.
I'm assuming 'combined shipping was denied' means that it wasn't denied per se, just that the button isn't even there, which it isn't if you have Immediate Payment Required.
I have my store set up this way, and most customers understand the 'cart' method for combining shipping, but the few that don't well... I just end up refunding the shipping difference after they've paid.

Maybe I didn't phrase it right, but what you are saying is what I said. Shipping automatically combines for my customers when they check out. But NOT if they just 'buy it now' on items individually.

I love it when they pay for 4 or 5 things individually and then ask for combined shipping.

I just tested this actually, and the combined shipping does work if you use add to cart from buy it now listings. Those trying to deal with auctions however are having an issue with this, as they appear to now have the required payment option set without the ability to change it. This might work on an auction that has a buy it now price however.
So having a window of days to combine items really doesn't matter when dealing with buy it now listings.
Bottom line, there needs to be more flexibility for sellers to set their listings up how they want, and have the system manage payments and shipping how they want.
However, not all sellers are going to be on the same footing either. There are many that don't know all the options available to them or where some of these settings even are. Hell I still find things I didn't know about occasionally!

Thanks for that info, looked into it and found I did not have combined shipping box checked, sent buyer a message telling them to try again and we'll see how it works.

Yet we STILL are not allowed to offer our customers combined shipping if any of the items are on sale or already using another (eg volume) discount, or have free shipping.
Because god forbid we make that decision for ourselves.

Speaking of which. I know ebay now refunds the FVF on partial refunds (such as shipping discounts), but do they also refund the 'transaction fee'?

Only on a full refund (buyer requested) cancellation. For a partial there is still a transaction, just for a bit less money so the fixed fee in non-refundable.

No, and likely why they are saying in the Seller Update, that each seller generated offer will be basically IPR. In the meantime, buyer generated offers have been renamed (when accepted) into seller generated offers to make sure nothing slips buy all in the name of 'reducing unpaid items'. There is no longer any seller input or control.
It is mentioned as well that they are "working" on auctions and it seems without notice have removed the Buyer Payment Requirement from the Buyer Management page. So this should be fun (not) and likely more expensive for all concerned.
