A buyer filed an Item Not Received case, 3 days after tracking showed it was delivered. Immediately after filing the case, they emailed me through ebay messaging, but not on the case, and said it had arrived. Ebay has my funds on hold. $300. I have written the person several times through the case asking them to please cancel it since they actually did receive the item. No reply. I had this happen once before and ebay ruled in the buyer's favor and I lost my money. I am going to have to ask ebay to step in this time also and am so nervous they will unfairly rule in the buyers favor. Any advice?

Make sure you UPLOAD THE TRACKING NUMBER TO THE CASE!
This is very important.
Do it immediately.

It may take 15 days for Ebay to release those funds. As long as your tracking shows delivered, you'll be fine. But it will take a few more days.
As to the other case you lost, you should have appealed it if your tracking showed delivered.

If you call and talk to a rep, and if you sound weak, you will lose. When you call, you get to the point and explain what happened and you tell them how it needs to be rectified and you will win. You don't have to be a jerk, in fact you absolutely should be nice and respectful, but you don't let yourself get lead around by the nose either. This applies to life in general. Be assertive.

Please tell me why ebay would hold your funds if tracking shows the item is on the way?
I do not understand what difference it makes what the buyer says if tracking shows the item is in transit and any delay is the fault of the shipper.

I am not sure how log ago the buyer filed the INR but you have 3 days to respond. If the item has been delivered simply upload the tracking information showing the item was delivered into the open case and eBay should close the case in your favor. If you do not respond to the case, which is what I suspect happened the last time, eBay will rule in favor of the buyer and refund them.
Unfortunately eBay's IT department cannot seem to link directly to the shipping services tracking sites to automatically check on the delivery status the seller has to upload the information.
Not sure how you have your MP account information setup to transfer funds or how long the funds have been on hold for this order but it takes a few days or week for the funds to transfer depending on your settings.

I think you are over reacting, just let it play out.

This is EXCELLENT advice. It is something I too advise from time to time. I tell people if you don't believe the story you are trying to tell the CSR, then why should the CSR believe you. You have to commit to whatever it is you are trying to explain to the CSR. As you said, ALWAYS stay respectful as it is important to remember that you WANT the CSR to WANT to help you. You start getting rude and inconsiderate, you will have the opposite reaction.
Keep your emotions OUT of the conversation. Your opinions and your emotions don't belong. Present facts and quote the policies where you can. This will lead to far more success with a CSR than venting and letting the CSR have it.

There is a HUGE difference from something being in transit and being received. Important to keep in mind, YOU ARE THE SHIPPER. And you are right it is the shipper's responsibility to get the thing to the customer. That doesn't just hold true on Ebay, it is true on ALL sites on the internet.
I can guarantee you if you ordered something from Macy's and you got the tracking number but the item never arrives, you would be contacting Macy's wondering where your item was or demanding a refund. It is no different here. And it has ALWAYS been the rule.

That isn't exactly why this happens. The IT dept DOES link to the carriers tracking. However Ebay allows buyers to file an INR even after tracking shows delivered because there may actually be a problem. Whether it is the carrier made a mistake or the seller shipped to a different address, a problem could be there, so Ebay allows the INR to be opened.
I personally opened one that the tracking showed delivered because the seller shipped to someone else's address, not mine. And it wasn't the product I ordered either as the weight was completely off. I filed all the information in the INR proving these facts. I won the INR even though tracking showed delivered.
Now there is a problem IMHO that MP holds the funds on an INR even after it is agreed that the item has been received too long. I've had it happen to me. IDK why they do it. For me it was 15+ days they held it AFTER the tracking showed received [buyer filed the INR when the item had not yet been received].

@peacefulplacevintage- After 5 business days you should see an option to ask eBay to step in. The other option is waiting for it to time out which takes longer.
*should does not mean will
