If you participate in the Guaranteed Delivery program either portal to portal or just 1 day handling only, today's Weekly Chat with eBay staff will be interesting and may provide some answers.
Thousands of sellers are getting defects daily due to USPS delivery times.
I had one that eBay automatically deleted today. It is possible to get them removed.

This has been brought to eBay's attention and their tech teams are working on a fix.

I can verify that this is just a glitch that eBay is having with the seller hub, and that it does appear to be being worked on.
On another account I had received 2 Late Shipment dings about 10 days ago, and another 3rd Late Shipment ding about 2 days ago.
When I checked last night all 3 dings were still there and my Late Shipment Rate read something like 0.7%.
When I checked today all 3 dings had been removed and my "Late Shipment Rate" was restored back to 0.0%
I was very relieved to see that it had been automatically corrected. Because the only thing that I hate more than paying taxes is having to call and deal with eBay Customer Service.
In fact generally speaking, if I were given only two options: 1) Walk a mile through broken glass. or 2) Call eBay Customer Service. I would respond by asking if socks are allowed with option #1, and will it be a timed event?
So if it has not been corrected for you yet, it probably will be in the near future, unless of course some of your shipments did actually miss your handling time. But with all of the threads that have been started lately with sellers reporting the same issue, I am fairly certain that this is just another eBay glitch.

The problem with these "glitches" is they are cumulative now. We ship 6 days a week USPS & 5 days a week on Ground with all packages out in less than 24 hours. Downloaded the report and we have some "Tracking indicates late delivery" on packages from more than 5-6 months ago now stating the package was shipped two months after payment. No idea on what that is about and CS didn't either other than claiming we uploaded the tracking then. Anything that didn't get scanned at the local Post Office when picked up and now a Ground package that take one additional day (went to Zone 😎 and was delivered on the 6th day due the business being closed the day before. We had packages slowed by the hurricanes in the SE over the summer and got dinged for those too. If a sort facility doesn't open and your package is stuck there for an additional day it was our fault. And that particular one was a First Class package that was delivered on the 5th day of shipment but eBay considered late. CS was contacted and it was "Oh well, since we wasn't directly affected by the hurricanes, we was not protected".
Now, on the reports, we have packages listed as First Class (that we have now changed to Standard or Economy to give another day or so) that have a "Max estimated delivery date" listed at three business days. So now many more "defects" "strikes" "late deliveries" however you wish to refer to them as rolling in day by day. Right now we do about 900 packages a year, so we can only have 27 "glitches" before losing TSR. And they are rolling in quick now on packages out of our control.

You can get these defects removed if you uploaded a tracking number on time and have an acceptance scan to prove you shipped within your stated handling time. I've had two late delivery dings recently, and both were corrected by Customer Service when I called and asked them to look at the tracking history.

As much as I don not wish for anyone to have to call and deal with eBay CS, in your case I might breakdown give CS another call to at least get these newer added unearned "Late Shipment Rate" dings taken off.
Because I completly understand your concern about the cumulative effects. This was my intial worry as well. I want to have and maintain as much of that 3% buffer that I can, so that in the case that something unexpected happens in the next year and I do actually drop the ball and am late on a some of shipments, I did not want those unearned "Late Shipment Rate" dings, due to the current glitch still their and end up being the straws that break my TRS rating.

Three contacts with CS since the fall has resulted in nothing and it has only gotten worse.

I had 11 late defects hit my account in the last week, I called CS 3 days in a row and was having them removed. On the 4th day( yesterday) it was all fixed, back to normal now.

Top rated power seller discount is virtually unobtainable now so I changed all my items to 2 day shipping - no point in killing myself - pretty simple
