Casual seller here. Recently, ebay has come up with it's own pricing for combined shipping when I sell multiples of the same item to one buyer. They used to allow us to offer combined shipping discounts, which we calculate, but now automatically they give the customer an invoice and the shipping price is WAY too low. Most recently, the customer has already paid the ebay calculated amount before I was able to even view it. Shipping for 1 item would be $13.14, they charged the customer $16,09 for 2. Problem is, they are larger items and actual cost to ship together is $45.11! I would really appreciate any information on how to handle this.

Check the various rules set up here: https://www.ebay.com/ship/prf
You'll have to check all the sections under "Allow combined payments and shipping" to get the full picture.

Hey @utopiantreasures . eBay hasn't changed anything in this respect.
The link provided by @brightlightbookseller will show you which combined shipping rules you set up, however just because those rules exist, it doesn't mean they apply to your listings.
To know which of those rules apply to your listings you have to go in and revise your listing. There is a checkbox in the shipping section that will say "apply combined shipping rules" or similar. If you use business policies, then that setting is on your shipping policy, not on the listing.
