There are two separate time-related evaluation measures.
1. For TRS status, they look at whether tracking was uploaded within your handling time. Then it must get a validation scan, just to prove it's not fake. So this can be any scan even the delivery scan.
2. The newer "On time" requirement can be met in 3 ways: (1) scan within your handling time; (2) delivery scan within the estimated delivery dates; or (3) buyer answers "Yes" when they leave feedback and are asked whether it arrive in time.
Just to make things even more interesting, item (1) is based on just the past 3 months, but item (2) looks back a whole year. So it's very easy to have a better rating in one of them than in the other. In your case, you have uploaded tracking in time for everything in the past 3 months, but sometime in the past year a few of your items haven't met the criteria in the second group.

Did you run a report just so you have an idea when the late shipments are from ?
The best thing to do is look at your Dashboard & run a report
Next to late shipment rate click the down arrow & click get full report, from there look at what shipments show late .
Just so you can figure out what happened

Is your late shipment rate using the past 12 months of sales, or just 3 months?

Per Trinton at ebay if you have a scan within your stated handling time then if the packages arrrives late you can not get a late delivery metric.
If you do then call customer service and report it and get the late delivery one removed.
