So I made 3 transactions ( 1 the buyer asked to cancel and I refunded him through Paypal). But my invoice fees are at $61.12. I made about $100 from the two transactions. Is it normal that they take more than half my earnings? I am very confused.

Don't think. Sit down with a pencil and paper and work the numbers.
for item 1 you were paid $xx with with shippping of xx and fees subtracted.... And then you will know what is correct, what you did not know and everything will make sense.

If you want your ebay fees returned to you then you must cancel the transaction in ebay. Call them with your transaction number for the cancellation.

Would need more information such as what is the invoice say the charges are for??

Avoid doing this due to communication through eBay can be a problem, item can still show on eBay as still open.

I only see 2 sales from June ($600 and a smaller one). Is this your total sales?
If not- What was the total $ of items sold including Shipping?
Did you have auctions using a reserve- know that you are charged 7.5% of the 'reserve' price, even if an item is not sold
Know that when you refund directly through paypal, you have not told ebay of the cancellation, so you are still charged. In the future, just 'cancel' from your 'sold' listings shown in your 'my ebay'.

Anyone having this happen with their shipping fees....In my Paypal account it shows shipping charges for each item and then in my bank checking account it shows the same ones. Am I getting charged twice?
PS Truly hate this new managed pay process!

It does sound like what you are saying a double charge.
This means you will have to contact eBay.
