As the title states, I had a buyer pay for an item yesterday through Paypal, but I am on managed payments. I checked my Paypal this morning and the payment is not there. What do I need to do?

It doesn't matter that the buyer paid with PayPal. The proceeds will still go into your Managed Payments account--not your PayPal account. No proceeds from any transactions will go to your PayPal account once you've been transitioned into Managed Payments.
How a buyer pays and how you get paid have nothing to do with each other.

Buyers still have the option to pay with paypal. Treat that payment like any other and ship if ebay says they have paid.

Once you are in managed payments, the buyer is no longer paying YOU.
The buyer is paying EBAY.
That payment to eBay might take the form of a PayPal payment, a credit card payment, a debit card payment, a gift card, Apple Pay or Google Pay.
But it no longer matters to you how the buyer pays EBAY, because eBay will accept the payment from the buyer and take their cut and then pass the proceeds along to YOU in the form of a payout to your bank.
You are no longer getting pay by the buyer. You are getting paid by eBay.

The buyer will see the payment made in their PayPal account, but you won't see it in your PayPal account because of MP.

Once you are in managed payments, the buyer pays YOU; however, you have agreed to sell your accounts receivable to eBay at a discount; eBay, in turn sells it to Adyen at a discount. But yes, as the supplier, you're paid last.
