I received an email telling me that the seller for an item I have in my watchlist had sent me an offer. I responded to the seller with a counteroffer and 48 hours passed with no response. Should I have received an email telling me that my counteroffer was rejected, or is there a chance that the seller just didn't see my counter offer before it expired?

No - if you sent an offer and 24 has gone by the offer was NOT accepted by the seller.
Sellers only get 24 hours to accept.
There is a chance that they didnt see it.
There is a chance they did see it and just didnt do anything.
There a good chance they thought your counteroffer was too low and just let it expire.

Go to My eBay: Bids/Offers: Offers to see the status of any offers you make (generally buyers make offers, including new offers after the seller rejected or counteroffered an earlier offer, sellers make counteroffers to buyer's offers and in some circumstances can make an offer to a potential buyer who hasn't made one). If you don't see it there check Didn't Win down the page and My eBay: Purchase History (e.g. DID win). Do not rely on getting an email, or assume your offer wasn't accepted because you didn't get one.
