Yes, you can add a handling fee to calculated shipping.
If you are on the newer listing form, click see options in the top right of the shipping section. Then slide the radio button to allow a handling charge. You will then see this field and can add an amount.
If you are on the older quick listing form, I believe you need to switch to the newer form. In the upper right corner, click switch to advanced - or it might say switch to business tool.
