How do I stop a refund

You can not stop a refund.

I would like to pay for my item that has been refunded. How do you go about doing this as I am going to keep the item I orderd

You need to arrange payment with the seller outside of eBay.  You can ask him to send you a PayPal invoice - he will need your email address - or you can ask for his phone # or email and send the money with zelle or Venmo, or you can send him a paper check.
