I am a new seller and misunderstood the 250 free listings so I listed 500 items in first 2 months and got hit with a ton on insertion fees. Some of which was credited back to me. However, it still shows my available funds being in the negative. Does this mean I won't be getting money into my checking account? Have I lost all money paid for the orders I've sold? I don't understand all of it and am afraid I just lost a couple hundred dollars.

Negative total funds means you owe eBay money. Negative available funds means you have no money available to transfer, and some of your total funds are needed to cover your expenses. You can follow the flow of your funds in your payment account. https://www.ebay.com/sh/fin
Most of your sales have been under $2, so they are not generating enough profit to cover all of those listing fees yet.

eBay was being nice when they gave you a partial credit for the insertion fees. As a seller you are expected to know how eBay works. They were willing to help you out for your mistake but only so far. Yes, until you pay off eBay you will not receive any payouts.
