So i have an item, that there is 3 available. and what if the buyer buys 3 (all), would eBay charge the buyer for me to purchase 3 shipping labels? does that make sense what I'm asking?

If one buyer buys 3 of the same item they will more than like pay for all 3 at one time. You would only need to print one label.
If a buyer buys separately you should have combined payments set up so buyers can combine their purchases into one payment all you would need to print is one label.

but the thing is that, these 3 items are large, and I cant keep them in the same box...

If your speakers cannot fit in the same box, you can purchase a second label.
Use the correct weight and dimensions when purchasing each label.

The buyer will pay multiple shipping prices so since they are large items and can't be combined you'll print off multiple different labels. if it's smaller items you can combine into one box and refund or keep the difference ( your right) but I don't suggest combining shipping and not refunding the differences because you're opening yourself up to complaints which are also valid.
